When trying to delete files in Windows Explorer, since PDF Architect is previewing the PDF that I’m trying to delete, it says the file is in use and will not let me delete it.

yes this is a problem in the current version, you can disable the preview plugin in the “programs and features” section of the Windows control panel (select PDF Architect from the list, click uninstall/change->modify and deselect the explorer integration/preview for the main application)
